Resources such as KnotProt analyze protein knots, slipknots and knotoids. BioTwin’s gate instead participates in supported elastic-network Langevin updates: calculate a proposed move, evaluate the selected topology test and accept or reject the update. The distinction is when the check acts, rather than ownership of the underlying topology.
Keep sampling artifacts separate from transitions
A recorded numerical control showed that resampling the same trefoil could change sector labels while preserving its determinant; a genuine trefoil-to-unknot change was detected. That result matters because a changing label can otherwise masquerade as a structural transition. Missing projections also need to remain distinct from detected changes.
Pair the gate with the constraint you mean
Bonded-braidoid representations could supply explicit crosslink context for an ensemble-generation study. The gate, projection and readout must then be qualified together. Preserving a selected invariant does not prove every all-atom topological property is preserved, and rejected moves may alter the modeled dynamics. Gated and ungated runs need comparison for the intended physical observable.
